any reasons why this would happen?
1. Animation changed via drag-n-drop (or using the settings panel) is saved, and it will be loaded every time the wallpaper restarts.
2. Changing animation via the settings panel is the same as drag-n-drop.
3. Practically speaking, Wallpaper Engine is limited to one animation at a time (you may create a single parent animation that hosts several child animations, though). And yeah, I would recommend using the standalone version over the Wallpaper Engine version. The Wallpaper Engine version is basically just a subset of the standalone version. The standalone version has more functions and features that have been restricted by the Wallpaper Engine environment. Besides, you can use the standalone version as some floating gadget animations (you can choose "Always on top" and make them stick to a certain part of the screen), and still use Wallpaper Engine for other wallpapers.
I've only got a few problems/questions left:
1. How do I save a custom model/animation so that I don't have to use the drop down option every time I start the app? I've only seen tutorials of doing this in the previous versions.
2. Does choosing an animation folder in the settings do something? If it does, what structure would such a folder require? I tried selecting a folder which contains other MMD model folders, as well as a folder with an MMD model directly, but it wouldn't change anything.
3. The Wallpaper Engine version is limited to one animation at a time?
Lastly, should I switch to the standalone version? The WE workshop addon seems to have quite a few missing functions, and I'm not a sucker for the ability to rotate the model with my mouse.

IMPORTANT NOTE: Some anti-virus programs may have false alarms regarding some of the files used in System Animator. System Animator is clean and safe with NO virus or trojan of any kind.
If problem persists, you may try the standalone version of System Animator and see if it works that way.

It does vanish when I click elsewhere on the desktop, but as someone new to the program I wanted to tinker with it. Adjusting light position on the dancer(s), ect. Was just a nusance when I opened the wrong sub menu. Nothing too much of a pain though.
I'm not saying to remove the option by any means, just my personal preference to have a single window to edit things. I can see how a lot of people would oppose having to restart the program every setting change but if you can't guess by my having a multi monitor setup; it doesn't take long to reboot it. >.>;;
Right now I am working on a "lite" version of System Animator that works directly on Wallpaper Engine as the standard Web wallpaper. Some people will feel more comfortable using native Wallpaper Engine wallpapers rather than external applications I suppose.
Do you mean the tray menu that displays when you click on the icon on the lower right of the taskbar? Due to technical differences it seems there are some glitches displaying the menu. Sometimes submenus don't go away as usual when you move your cursor around, but in most cases the menus should disappear when you click somewhere on your desktop.
Those options on the tray menu are usually some commonly access features or functions that take effect immediately without restarting, so I think it may be more convenient for those options to stay on the tray menu. Most of these options (except some MMD visual effect options) are available on the settings panel as well if you prefer that way.
A second issue has been when clicking on the icon to change settings the subfolders don't disappear. Any chance we can just get a control window to open? So instead of constantly having to click down on the icon we can just open a window, change a setting than hit apply? Even if it restarts the program it'd be easier than constantly thumbing through sub folders.
Please know that this isn't me bitching. I paid 4$ for the Steam programs and I doubt you'll get a dime of it. Just commenting some issues I've had incase you know a fix. Thanks for all your hard work in making this. Looking forward to watching them dance to the soothing beats in Killing Floor 2 while I'm blasting Zeds. ^.^
System Animator has around 20 different animations bundled. Open the settings panel to change (tray menu => Settings).
You should be able to move Miku's camera with left mouse in Wallpaper Engine mode. Right mouse doesn't work as there is no window to move. The drop feature works, but you have to go through the tray menu, click "Show drop area" and drop files to that window.
The YouTube link on the description demonstrates some of the key features of System Animator. Basically all features work on the Wallpaper Engine version, except that things may not work exactly like the standalone version, due to the technical difference described above.

Maybe I will make another video tutorial dedicated to Wallpaper Engine version later.
