You're using posing to hide them? I'd reccomend scaling down the bones you don't want, unless that's giving you unwanted results somehow.
The stump model on his missing arm is in TF2. It's an unused model that was meant for when players get decapitated ingame. It's filepath is "models/player/items/soldier/soldier_decapitated.mdl". It's combined with one of the bullet hole models to give the illusion of a missing arm.
