To edit the probability of recruits having a certain flag go into Drive:\Games\Steam\steamapps\workshop\content\268500 and search 'Add', this mod is 'AddBlackLegion' and in Config/XcomGameBoard.ini change the unit weight values to whatever you desire.

Black is Black Legion, Green is Sons of Horus and White is Luna Wolves.

Updated into the Chaos Forces Pack, sub to that if you wanna get all the Chaos Flags without having to check back constantly, this is the individual mod.
