Achievement should pop as soon as that happens, you don't really need to do any missions that involves killing members of the opposing faction, or even joining the faction (which makes the other hostile). Duty is easier faction to increase reputation with, cause most side mission involving killing bandits and mutants, given out by Sidorovich, Barkeep and later Voronin, rewards small reputation increases towards Duty, and these missions are repeatable. You can even do this before you are allowed to meet Voronin (after bringing documents from X-16 to Barkeep).
It is quite possible to become friends with both Duty and Freedom at the same time, though they will still fight each other on sight.

And regarding the previous comment by Sienihemmo, yes, stashes are always empty unless they got marked on the map. Several times I came upon empty stashes by accident.
After you finish the X16 mission and leave the area, there's a group of loners that starts hanging around the bus sometimes, the same one you go take measurements at with the scientist. You can farm the stash location from them, just save first so you can try again if you don't get it.
Also might be worth mentioning that if you look up online where the stash is without getting the map marker, it will be empty until you find the actual lead for it.
I don't know if you still need the achievo but I think militaries and mercs might not count as "stalker kills" (or maybe some bandits/stalkers dont count ?) , I got the achievement with my stalker kills count at ~640 while killing zombies in Yantar.
