Want to be a pirate criminal who kills those you don't like? Too bad, they're invulnerable or essential npcs. Want to shoot yourself out of the ship with an option that allows you to? Too bad, the enemies that aggro you are essential.

Want to blow up a colony ship with generations of people from earth that have been travelling hundreds of years to get to their destination long before warp drives were invented? Oh wait, that's about the only 'megaton moment' this game has.

Bethesda assumed you would be a good two shoes and did not account for freedom of choice. Go with the companions that are all goody two shoes and will whine your ear off when you do mean things, because apparently for a pirate character there are no pirate companions.
