1. Take everything off your ship and store it on a planet. This includes furnature, decorations, and items in your locker. ANYTHING LEFT ON THE SHIP WILL BE LOST. Save the game while on the planet, and close Starbound.
2. Go to Steam\steamapps\common\Starbound\storage\player and order the files in that folder to have the most recently updated file at the top. Look down the list until you see a SHIPWORLD file. The name of the file will be a random string of letters and numbers. Edit the name of that file to add the word BACKUP at the start of it.
3. Start a new save with a VANILLA CHARACTER, and play through that save until you reach the same point in the story (after the Erchius mines, when your ship has been repaired). Once you get there, save and quit.
4. Go back to the folder mentioned in #2. You should now see another SHIPWORLD file above the one which you edited earlier. Copy the filename of the file which you edited earlier - JUST the letters and numbers NOT the word BACKUP - then edit the filename of the NEW SHIPWORLD file and paste the letters and numbers in, deleting the ones which were already there.
5. Start up your game and enter your Vulpes save, your character should have the ship from the vanilla save instead of the glitched one. You can now delete the vanilla character and move your items back onto the ship.
BE AWARE - I'm not sure if upgrading your ship to a larger model will cause the bug to reoccur, so make sure to back up your save before doing the upgrade. But hopefully using this technique you should at least be able to play until it is fixed.
