Are you using any mods? Wait a minute, there is one possibility. If you are using a mod like "RON the Network Replacer", it is possible that it accidentally replaced all your rail with bus roads. This would also be your way to fix the problem. You would use that mod to replace all those bus roads with rail with just a few clicks.

Because of annoying train traffic AI, though, it's recommended that you keep outer connections separate from your inner train network, which is why I separate them. What this means is that you have to wait a long time after placing a train station before enough demand builds up for trains to appear / spawn. If you like to see them driving by, though, just connect the outer connection rails that are already in your start square :)
The only drawback is that it is 180MB, so be sure you have available RAM to be able to load that (using Loading Screen Mod).
I might be wrong but I think there's a glitch in the two identical intersections in the starting square. There is a tiny amount of blue mantle as the roads switch from ground to elevated. A quick jiggle with Move It and it vanished. Nothing game breaking for me but it might cause a newbie a problem. I have screen shots if they would help.
Problem is, whoever uses overlay mod, probably already uses it to overlay a real life location image and recreate a map from it.....
@Ragefighter that's actually a wildlife spawn point. You only see them inside map editor. Wherever I placed those spawn points, inside the game you will see random creatures wandering around like bears, cougars, deer...
