Der Singleplayer-Modus dreht sich um Ajay Ghale, der in Kyrat geboren ist und mit seiner Mutter als Kind nach Amerika floh. Jahre später kehrt er nach Kyrat zurück, einer wilden und ungezähmten Region, um die Asche seiner Mutter zu verstreuen. Dort angekommen, wird er in einen Bürgerkrieg verwickelt, in welchem die Bürger gegen die Unterdrückung durch das Regime des selbst ernannten Königs Pagan Min (Troy Baker) kämpfen. Damit ist das Spiel das erste der Far Cry-Serie, in welchem der Hauptcharakter ein Eingeborener des Landes ist.

Es besteht ein alternativer, wenngleich auch sehr kurzer Handlungsstrang, mit dem sich das Spiel in unter 15 Minuten erfolgreich abschließen lässt.
