You can save the game after using the cheats, just progress through the game up until you hit a checkpoint, quit to the main menu, go to "continue game" and when you come back to your last checkpoint, you can pause and save the game, whilst keeping all the stuff you unlocked with cheats.

Beware though, the game has different saves depending on your localization, so if you do this on english, and then switch to french, you'll get two different types of saves, for example.

For anyone wondering, the game still autosaves with cheats. Just go to continue game each time from the main title menu.
