Make sure to loot everything. Empty the whole ship of everything even remotely valuable. Help everyone (except treasurer... for now). Now one of the things I told you to download will really come in handy. The one that marks everything "lootable" or "pickable".

Buy amulet giving you +10 Trading. Wear it. Buy amulet giving you +10 Leadership. Do the same.
Besides that buy two other amulets and a bottle of rum.
Sell everything except for: potions, belt, hat, amulets, doubloons and a map (some things you already have, some you'll get later. Just remember what NOT TO SELL).

Thanks to the amulet, entrance is now possible. Loot everything. DO NOT EQUIP A HAT.

Time to look for the key to captain's chest. Location is random (Captain's Cabin/Hold/Deck). With the money from it, time to go shopping.

Keep selling until you have enough for a treasure map. Buy it.

Now you can talk to him only to say that "unfortunately" you don't have any money. Take the quest from him. Get doubloons out of a chest. Go to a Hold. Choose a chest and put all of them inside. Feel free to sell empty chest.

In case you want the achievement (Prologue+), just forget what I said and do everything as he says. Regardless, now you're done. Go back to the captain and let's get to drinking.

Search the town for a citizen with a yellow symbol above his head. Look out for those too. Proceed to the Church after the talk with him, avoid the Residence.

Once you're done talking to your brother and a last (fencing) lesson from your noble friend, time to get to work.

Secrets of Saint Pierre

Find 4 notes and a key scattered throughout the town of Saint Pierre
Remember that mod I mentioned? Again? Well, it'll be essential for a reason.

Go to the Order and open a chest with treasure
It's nearby your brother's cell. Besides reading your quest logs, read the documents too. Read everything. I'm not going to spoil the story here. Only give guidelines, savvy?
