Steps
1. Download the latest version of RetroArch
You can find it here.[www.retroarch.com] Find and download Windows package version (instead of the installer). It should be Download (64bit) under Windows section most of the time.

2. Substitute Steam version
Unzip the .7z file you just downloaded. Copy everything to your installation folder of RetroArch.
> If you are not sure, backup these four folders under old RetroArch installation: config, saves, shaders, states.

3. Set launch options for RetroArch
Open your Steam Library, right click RetroArch and select Properties. On the General tab you'll find Launch Options section. Enter following launch options:

%COMMAND%

Now RetroArch can be properly launched via Steam. Try and test if everything runs as intended.
Notes
If steam updates RetroArch, it will be rollback to Steam version with all the cores and settings conserved. You can replace it later when you need to install new cores.

If you want to play on steam but dont have the cores to do it then just download the core on the non steam version of retro arch and then drag and drop it into the steam retro arch cores file thats what I do

Steam version can't use certain cores (for example, LRPS2 for PS2);
and the "Online Updater" is removed, making core installing more troublesome (for example, you can use Online Updater to download files required by PPSSPP)

How is the Steam version restricted?
