Foreword
Consider this a declassification of in-game lore and story. It contains all the essential information for those interested in understanding the storyline without spending too much time browsing the SCP Wiki. If you want more details — go ahead — wherever possible, I’ll include links.

Disclaimer: The SCP Wiki is a collaborative writing project, which means there is no canon. Everything here reflects only my interpretation, and I cannot guarantee absolute truthness. Additionally, the game’s story is still incomplete, so this guide represents only guess interpretations, not definitive truth.

[DISCOVERY PROGRAM UPDATE]: I’ve just rewritten the entire guide. The new sections will be expanded with more information later, but for now I’ve cleaned up and corrected what was already there. You can DM me if you’re interested in older versions of the guide as well as questions about new sections. I'm free to ask.
Introduction: Q&A
If you’re completely newbie to the SCP, I recommend to read this first:
About The SCP Foundation[scp-wiki.wikidot.com]
And all Universe Hub[scp-wiki.wikidot.com]

Before start, sources we’ll be using:
- SCP-5000
- SCP: 5K Hub
- Associated SCPs, tales, etc.
- All in-game information
- Devs and writers comments. You may disagree on the necessity of authorial intent, but most people consider it relevant)

Well ok, what's the story?
So, no one can explain the fabula better than the author himself
-------------------------------------------------------------------------------
Earth’s most eminent and powerful normalcy organization, the SCP Foundation — sworn to protect humanity from the anomalous via its brutal and systematic containment — has gone silent. Weary to wake a slumbering beast, the Veiled powers find cause for action in a mysterious whistleblower who seeks to expose one of the Foundation’s most clandestine facilities, Area-12, as the source of a viscous plot with haunting implications upon the Veil of Normalcy, humanity, and reality.

From far below the black forests of West Virginia, stretching all the way up upon the blizzard-veiled coast of Antarctica, the FBI Unusual Incidents Unit and the UN Global Occult Coalition confront mind-bending anomalies previously oath-sworn to containment by the SCP Foundation, unveiling a disgusting truth.

The truth of a strange and eldritch conspiracy that stretches to the very edge of human comprehension, where you will be forced to confront one lingering question, and to discover if its answer lay outside or within.

-------------------------------------------------------------------------------

There might be a few questions.

Question 1. Who are we?
Answer: We are the U.S. Federal Bureau of Investigation’s Unusual Incidents Unit and the United Nations Global Occult Coalition—two principal signatories of the Faultline Protocol (briefly. NATO of the Anomalous). Together, we are commonly referred to as the Anti-Foundation Alliance. Both agencies previously worked alongside the Foundation in joint operations, containment efforts, and related activities.

Question 2. Why did they go silent?
Answer: For reasons unknown, the Foundation is initiating Protocol Foundation—an operation aimed at the omnicide of humanity. Our mission is to uncover Why.

And now, let’s dive in.
Backstory
Everything begins with SCP-5000[scp-wiki.wikidot.com]. You can read the original yourself, but here’s the short version:

It’s a suit containing logs of certain events. More precisely, it records actions in a reality where the Foundation delved into the study of the human collective unconscious (in real life, a pseudoscientific theory about universal traits shared by all people). Through this, the Foundation concluded that humanity was infected with IT, which is, in fact, disgusting.

The O5 Council (ruling body of the Foundation) and Ethics Committee notified the high-ranking personnel, and a wave of suicides and resignations follow. After some research, the Foundation realized how to cure people from IT using inoculation.

The O5 Council (the Foundation’s ruling body) and the Ethics Committee informed high-ranking personnel. What followed was a wave of suicides and resignations. Further research led the Foundation to discover a method of curing people of this “IT” using inoculation — a set of informational memetics capable of reshaping consciousness.

Within a short time, the Foundation successfully inoculated all the personnel from IT, thus freeing them from side effects (such as pain and empathy). Then it began preparing for war against humanity.

After developing hundreds of anomalous weapons, the Foundation was ready for a war, about which it politely informed all of humanity, thereby revealing its own existence to the public, which until then had been hidden from the public, known only to anomalous society and national governments.

The Foundation nearly succeeded. But a low-clearance technician Pietro Wilson, still under IT’s influence, reached SCP-579 with SCP-055.

SCP-055: an antimeme — an idea that erases itself from memory, making it impossible to retain.
SCP-579: another antimeme, even more complex and incomprehensible than 055.

Together, 055 and 579 triggered a reset of reality, preventing both humanity’s extinction and the death of IT.

Guess what? That's what just actually happened.

-------------------------------------------------------------------------------

Well that's just a rephrase of actions taken in SCP-5000 - Why? Actually, in-game actions are in the post-reset timeline.Simplifying:

So, before SCP: 5K timeline, we need to understand what happened in SCP-5000.
This is Why
In this section we will talk about IT. What IT is and why the Foundation wants to destroy humanity.

We will use a Declassification of SCP-5000 by yossipossi here. I recommend you to read that declass first, because now we dive into more complex things.

Tanhony himself (SCP-5000 Author) did say though that not all secrets of 5000 have already been lefted, even after the Declassification and that the remains. the answer to the overall question - Why? - is hidden in the Radio Broadcast.

Very good explanation given by u/thatguysmellsalot:

-------------------------------------------------------------------------------

<Begin Log>

(Audio only. Voice is male, around my age, I'd guess.)

Voice: Seven. Five. Can you hear me? There is a hole shining in the holes between your eyelids. I have never been to Versailles before. I want to be loved. Nine. I am standing behind you now. Five. I am two of us, standing behind you now. The goddess eats the city in the sea. Nine. There's a hole in the floor with an answer waiting in it. Seven. Look, you're hatching. You're hatching!
(Message continues on loop.)

<End Log>

-------------------------------------------------------------------------------
That's the radio message. The declass (with backing from Tanhony) says that the radio is broken and that the voice is the Entity, using Pietro's own voice in a hallucination to speak to him. The numbers 7, 5 and 9 refer to SCP-579, which the Entity wants Pietro to visit. This is so Pietro brings 055 and 579 together to reset the timeline. Of course, since it was hiding in the minds of all humanity, the entity would know about the interaction.

The declass then says that the rest of the message is either cryptic imagery or premonitions (The goddess part refers to Ganzir falling).

This is what I can gather:

Can you hear me?

Simple enough, just the Entity checking if it's connected to Pietro

There is a hole shining in the holes between your eyelids

Between our eyelids are the eyes, and the hole there is probably the pupil. So, the Entity is saying there is a hole inside Pietro's pupils, and it is shining. Taken literally it doesn't make much sense, but figuratively the eyes are the windows to the soul. When you pair that up with Pietro's comment that the converted Foundation personnel have a spark missing from their eyes and that looking into their eyes he couldn't see them as human, it all makes sense.

The eyes are literally windows to the soul, here. Normal people's souls have a hole in them, through which shines a light that gives us morality, virtues, and generally everything that makes us human. The people that were inoculated have had this hole closed or removed somehow. Is this a bad thing?

No, it isn't, like the declass concludes. There's a reason the normally cold but not cruel Foundation tried to exterminate humanity. There's a reason SCP-682 and later the converted find normal humanity disgusting. There's a reason Bright described the conversion process as "being released from something".

If the eyes are a hole/window to the soul, then wouldn't a hole inside our souls be a window to something else?

That something else is the Entity. Sometime in the past it entered the collective unconscious of humanity, linking itself to every human (that hole that was mentioned). From that hole leaked radiations of "humanity". In fact, the hidden dialogue between O5-s implies that "humanity" possibly is the Entity. At the very least it is what the Entity tells us, and what it tells us keeps us from our true nature.

Without "humanity", the converted people are actually much better off. They'd have to be or the Foundation alone wouldn't have been able to wipe everyone out.

They don't feel pain. They can cooperate with each other just fine. They're brutally efficient. They are immune to anomalies normally targeting humans. They haven't even lost their emotions. It's not that they can't feel fear or are numb, they literally see no reason to fear anymore.

Furthermore, the Mtf team in the desert and especially agent Ross in Ganzir both display different emotions. The Mtf captain tells her team member to clean the stab wound, and shouts when she discovers the imposter. Ross outright laughs, then says he liked the interrogators and was showing compassion to them by not talking (and he's being honest. Ganzir fell apart in minutes after he said the magic word. Considering that even a converted didn't say it until he was pressed to, it must've been truly terrifying). He then says the Foundation was actually kind in killing all of humanity. Not to mention the disgust in the last line, paralleling 682.

In this sense, the Foundation being kind in killing everyone makes sense. Imagine if you discover an entity in everyone's minds, an entity that's corrupting us and making us docile for whatever plan it's carrying out. You realise that most of your life, most of you, was nothing more than lies something else fed into your head. In that sense, to the converted and to 682, we're disgusting because we're little more than puppets who were tied down long ago, dancing to the tune of something alien without ever knowing it. When freed from our brainwashing, we are "vaguely humanoid", just like 682 is "vaguely reptilian". We are better off in every way, and most importantly we are free, our souls belonging only to us and no-one else.

-------
With that over, let's quickly see the rest of the messages.

I have never been to Versailles before

The one line I have no idea about. Versailles is a very big, old and important French castle, for what it's worth.

I want to be loved

If the Entity really is "humanity", then humans loving and cherishing each other would actually be them loving the entity. In this sense the Entity is even more disgusting. What an egotistical bastard, invading us just so we could indirectly love it.

I am standing behind you now... I am two of us, standing behind you now.

Considering that "I" is the Entity and "you" is Pietro, then "two of us" would be the both of them. How can Pietro be standing behind Pietro? The Entity is that hole in the back of our souls. That's how it is behind Pietro. As for the "us" part, remember that the Entity is "humanity", so in that sense the Entity is also Pietro. These lines also feel like a reference to SCP-3812 - A Voice Behind Me.

The goddess eats the city in the sea.

The declass already mentioned that this is Ganzir and its fall. Who knows who the goddess is, however.

There's a hole in the floor with an answer in it.

The hole is 579's containment chamber. The article's driving question as well as its title is "Why?". When Pietro jumps in the end, he says: "Oh, so that's why." This sentence seems to be what incites Pietro to go to 579, along with the repeated numbers.

Look, you're hatching. You're hatching!

Not sure, but soon (comparatively) after this point Pietro enters Site-19, gets 055 and then sets on a journey, so maybe the hatching refers to Pietro gaining a mission instead of wandering without much purpose.
This is Why, Part 2
Gathering what we know and what I theorised, this is my best guess to all of Pietro's questions at the end.

Why is this happening?

Something akin to a sentient meme invaded us long ago and irradiated us with itself, with "humanity", so when we loved each-other we also indirectly loved it. It also was protected in our minds. When it manifests in reality, the Foundation is able to combat it directly. It is intelligent, it is disgusting, and it is also a big part of everyone. We can rebel against it, but it can adapt.

Why is the Foundation killing everybody?

They inoculated and cleansed themselves of the Entity. The Entity caught on, so they couldn't inoculate everybody. They thus sacrificed themselves in the light, trying to kill everybody in the dark, so they could rest without knowing that their lives and efforts all amounted to something jacking itself off through them.

Why did they send out those files?

Inoculation.

Why did Ganzir fall?

Because they insisted on knowing the truth. And when the actual people inside of the Entity's grasp realised how little of them actually truly existed, their minds broke. The effect might have spread throughout all minds in Ganzir. That's why Ross is so hesitant and why he says "You wouldn't want me to say." He's talking to the true people imprisoned inside.

Why am I taking this briefcase across the world? Why am I here? Why am I doing this? Why am I ... Why am I going to die? Is there a reason?

Because the Entity is making him sacrifice himself so it can keep living and being loved.
Backstory: Post-reset
To be added. Now it's really hard to say something about post-reset events while we have no information about some stuff. I recommend you to read all the SCP: 5K Hub articles available now:

Article by Gabriel Kero (Lead Writer) on what will happen:
https://scp-wiki.wikidot.com/oh-so-that-s-how-it-is
Life (3rd, Humanity, It, 5000-𐤃) almost hatched, but The Foundation (the unseen) almost stops it. Reset happens.
Life try again. Because of 5000 the Foundation know his mistakes and stops again, but 3125 (5rd, 7555) tries to do the fifth coming (TINAD Hub 55555 story, when Wheeler stays alone)
Life and 3125 metaphysically "fight" and the winner is Life

There's no more death, but only eternal suffering. Worse than 2718

The Foundation losing was the bad ending.
In-game: Current events
To be added. There will be explanations of in-game missions, such as:

- Discovering: Area-12. Heart of Protocol Foundation

(What is SCP-7555, Metamemetics Division and Third Level)

- Discovering: Antarctica. What happened in NSIS-4

(SCP-610, MRG and what will Ganzir do?)

- Discovering… Discovery Program. Testings?

(Why they do such testings? Arly-12. Crius and ARG)
What the heck is TINAD
There's no antimemetics division.[scp-wiki.wikidot.com]

QUICK EXPLANATION: TINAD is the canon-hub of the Antimemetics Division, with two main series of articles. As far as we know, the events of 5K take place in the same universe.

The Antimemetics Division fights an extremely large, highly aggressive anomalous metastasized meme complex (SCP-3125 “When you know what it is, you see it. And when you see it, it sees you”), coming close to defeating humanity many times, which would cost humanity the apocalypse.

The two main characters are Marion and Adam. At the end of Five Five Five Five Five, Adam defeats 3125 using WILD LIGHT (which is, in fact, idea of Marion, strong enough to beat 3125)

The moment when 3125 almost won is erased from the memory of humanity, which is soon discovered by the Foundation. This is the primary reason for studying the psychosphere and discovering IT.

Then 5000 happens. But after the reset, something changed, namely the Metamemetics Division appeared.

I don't know who the Metamemetics employees are.
I don't know how the Metamemetics Division appeared.

But we can assume that in 5K iteration Adam somehow lost Marion. Apparently, he works in metamemetics and fights IT with his own methods.

One way or another, 7555 is another manifestation of 3125, physical and weaker (like 682), who wants to fight IT.

It is unknown what 3125 plans. Perhaps, as before - the fifth coming.

One way or another, it is not better than IT.

Waiting for new details.
