I just did a quick check, battlecruiser textures and models are working as intended. Your issues are most likely caused by another mod.
That would be a YML file in the localisation folder (technically my mod has files set up for all languages the game uses but you really only need to have English). There you basically put the following:
l_english:
kotor_01:0 "whatever you plan on naming the shipset"
So it looks to me like everything is working fine. Is it the "kotor_01" you want to see changed then? That would be through a localisation file
The ships appearances are loaded as entities in the GFX file which in this mod is "sws_sith_models_ships". I assume you might have changed the name of the entities being loaded without changing the entity names here as well. That would basically cause the entity to load a model that doesn't exist.
