Shaun got kidnapped to control a machine that can purify the air of radiation but only babies can use it, you spend the game in a sim pod at the insitute practicing how the insitiute would be stopped, midway through the game the Enclave reappears to take control of project fresh air and you have to wake up to stop them before they can use it to turn the air into water so they can put FEV into it .
